fix: use root for kit.env.dir fallback

Follow up to #15469 where we started using the Vite root instead of process.cwd(). We shouldn't use process.cwd() as the fallback value. Later on in process_config, it will correctly use the root value as the fallback or resolve the configured env.dir setting relative to it
