Re-isotropic Segmentation for Subcellular Ultrastructure in Anisotropic EM Images

ReIsoSeg is a novel 3D segmentation framework aimed at overcoming the anisotropic problem in the segmentation of subcellular ultrastructure in electron microscopy (EM). Its main approach is to make it isotropic by achieving continuous consistency along different axes of features, thereby generating better features and enhancing the segmentation performance of the model.


The basic idea of ReIsoSeg

Overview of the proposed ReIsoSeg: it enforces the feature re-isotropy through an implicit self-supervised manner, increasing the performance of the encoder and decoder for superior segmentation.

The architecture composition of ReIsoSeg

ReIsoSeg architecture: the PI Net and a series of feature transformations (e.g., axial permutation) constitute the PI module in the isotropic branch, and they enforce feature re-isotropy through self-supervision, which increases the segmentation performance of the encoder-decoder.

How to use

The proposed ReIsoSeg is trained with nnUNet framework, thus we provide the whole modified nnUNet project (https://github.com/MIC-DKFZ/nnUNet/tree/nnunetv1).

Preparatory work

Install nnUNet and perform all the environment and path alignment. (see https://github.com/MIC-DKFZ/nnUNet/blob/nnunetv1/readme.md for details)

--Modifications we have done:

  1. Update nnunet/network_architecture/ReIsoSegRMV6.py to load the model framework.
  2. Update nnunet/training/network_training/ReIsoSegRMA*V6Trainer.py to load the model trainer.

ReIsoSegRMA/*V6Trainer is used to adapt 3D data with anisotropic ratio of * (where the z-axis resolution is higher than that of x or y axes). ReIsoSegRMA1V6Trainer is used to adapt 3D data that is close to isotropy.

Besides, in line 74, you can change self.ani_scale to adapt to more customized data.

3) Update nnunet\training\loss_functions\deep_supervision.py to load the model loss.
