• geppetto.org - in-browser simulations of a biological nature. Open source, potentially a good base for the simulation tool or at least useful for UI inspiration.
• GeneNetwork.org - tools for learning, building, sharing gene regulatory networks (also see wiki page and this tutorial).
• Interagency Modeling and Analysis Group - group dedicated to modeling/sim in the medical field. Page also includes list of related tools/databases. Most relevant of all of those is probably MASON, which is a basic agent-sim framework in java.
