Refactor cleanup backend helpers into engine trait

• Move cleanup-specific backend helpers into WorkspaceWorktreeCleanupEngine.
• Keep the timeout-aware default-ref resolver as the concrete Workspace method to avoid colliding with the lifecycle trait helper.
• Reduce Workspace.php by another ~640 lines while keeping cleanup behavior unchanged.
