Changes to .gitignore do not always reflect what's synced

Steps to reproduce

1. Run syncer
2. Modify .gitignore

Changes to .gitignore do not reflect what synced. Removing the git index file used by the syncer resolved this issue. I believe removing the staging area after each sync will resolve this.
