Center protein co-ordinates during pre-processing and caching in the dataset class and not during `__getitem__`

This issue will close with PR #43 where we already center the coordinates when precomputing and caching the protein geometry -- and the precomputed embeddings that are cached do not involve coordinates so we do not need to worry about coordinates (essentially separating embeddings and geometry)
