To keep OUT.corrected_reads.bed.gz output

I noticed that in the output directory of the latest version of IsoQuant (3.13), the OUT.corrected_reads.bed.gz is gone. Is there a way for us to keep this file? We built a long-read APA tool (https://github.com/markandtwin/APALORD) based on IsoQuant which uses OUT.corrected_reads.bed.gz as the input. Is there an option for us to resume this output file?

Yes, you can still get the bed file by setting --large_output corrected_bed (and other options if needed, see https://ablab.github.io/IsoQuant/cmd.html for full description).
