We are currently using the pacbio repeat analysis tool to analysis our targeted data on a repeat region.
I'm wondering what does the -E 0 -L 0 mean.
From pbmm2 manual itself, the explanation are very brief,
-E,--gap-extend-2 Gap extension penalty 2. [-1]
-L,--lj-min-ratio Long join flank ratio. [-1]
What it looks like is for repeat analysis, we are trying to reduce the gap extention penalty form 2 to 0? What is the difference between --gap-extend-2 and --gap-extend-1?
-L in minmap is to move long CIGAR to CG tag. Is the -L option for ppbm2 same as minimap2? Can't figure out what does long join flank ratio mean from here...
When we open bams created from ccs with mapping with/without these options, they do seems different from IGV view, but the repeat analysis tool result are still same...
