Applying multiple patches in the same file does not work

If we generate multiple fix patches for the same file (for different issues) applying one might cause others to not load properly due to the changed source code. We need a smart strategy to handle that.

Add a "-fileOnly" cli argument to the framework and re-run the analysis upon patch apply.
