I think i encountered a bug using the full respec mod (latest from this github).
I changed Ember to a Wizard Scroll Savant (acolyte background, no equipped gear) and her lvl 1 stats were 20 Intel and 18 charisma (elf gets +2 to Intel).
On that first level i normally had 8 wizard spells to choose from and 5 trained skill points to spend.
However on the next level up i noticed that Ember really learned only 7 spells and had only 4 trained skill points applied.
She was missing the "Summon Monster 1" spell and the 1 trained point in Use Magic Device, despite me picking them both on that first level.
I do not know is this bug related to the Elf +2 intellect racial bonus not working properly (either showing fake spell/skill points at lvl 1 levelup or failing to apply those chosen points properly).
I tried making a mercenary with everything the same and it had proper (correct) skills and spells, so it seems related to fully respec-ing companions.
If you can please take a look, i also provided 4 screenshots on Imgur (two during lvl 1 level up and two during level 2 level up):
